In the area of the Magura National Park, similarly to the whole territory of the Beskid Niski Mts., there are only two climatic belts: warm temperate climate belt and cool temperate climate belt. They are separated by the isotherm of annual air temperature of +6°C, which runs on the average altitude of 570 m a.s.l. On convex landforms it runs on the altitude of about 620 m a.s.l., on the concave landforms – on the altitude of about 460 m a.s.l.
There are no direct data about the climate conditions of the Magura National Park as there is no meteorological station in this area. These kind of data might be found only for the adjoining areas of the Beskid Niski Mts. They come from the meteorological stations in Barwinek (420 m a.s.l.) and Wysowa (525 m a.s.l.). According to these information the multiannual average annual temperatures (in 1951 - 1970) were lower then +6°C and reached +5.9°C in Barwinek and +5.6°C in Wysowa. The number of days with the mean daily temperatures above +5°C in Barwinek was 206, in Wysowa – 202, and the number of days with the mean daily temperature above +10°C was 140 in Barwinek and 136 in Wysowa. Not very rare are winters (e.g. 1998/99) when the snow cover lies for over 150 days and the snow depth exceeds 1.5 m.
The mean annual precipitation totals are 800-900 mm/year, while the biggest rainfall occurs during summer period (July). The number of days with the snow cover is 80-100, and the maximum snow depth exceeds 1 m.
In the territory of the Magura National Park there are strong winds, characteristic for the Beskid Niski Mts., so-called dukielski or rymanowski, specially intensive during the autumn-winter period.
